I recently bought a MB E300D 2014.
I need to replace the Airmatic suspension. Can anyone give me step by step instructions on how to deflate and reset a new suspension using Xentry?
I think I need to empty it with Xentry first.

Truthfully, you really don't need to use Xentry to deflate the suspension, and we never do at the dealership. Just unscrew the air line at whatever component you are replacing and let the air bleed off.

Yes, you should use Xentry to refill air struts/bags after they've been deflated. It is not generally a good idea to have the vehicle all the way down on a completely deflated air strut/bag, since you run the risk of damaging it. I have the vehicle on the car lift and gradually fill the air struts using Xentry- Airmatic- Actuations- then whatever fill procedure you need to use. Once the air struts have some pressure in them, and the car isn't all the way down, then you can lower the lift and let the car move to the proper ride height level.

It's not that big of a deal.
