Is it possible to clear permanent codes using factory software? I have a MIL that won't go away even though the code shows "Stored" status.

Did you try to disconnect car battery (that could reset your car infotainment) after the problem causing MIL was fixed. After driving 30-70 km and/or 20-40 engine start-stop cycles, the light can be reset.

I have cleared the code with PRO Scan Tool and Xentry. I have driven over 100 miles. Don't know how many cycles.

I had the same problem after replacing the MAF sensor, it needed to be calibrated, this can be done via Xentry (I did it via a Chinese diagnostic tool). It doesn't matter how much you drive or remove the battery when it comes to some codes, so if you share the reason why the indicator is faulty, we can give a more accurate answer.
